While I am not sure why Fluenz does that..(I assume so new learners can adjust to contractions and know what the l' really means for example), it does change by either Level 3 or Level 4 in which the program tutor even states that the spaces are not necessary anymore.

Vincenzo is correct. Fluenz does ask that you not put a space in words that are contracted in later lessons.

That was one of the few frustrating things I found with this program. I hate learning something one way, only to have to unlearn it and do it another way later on. That, and the curious omission of being taught "hello".

I completely agree as well. I would rather just be taught the most correct way the first time, rather than being taught (for example) "per primo" and then being told "actually, di primo is more natural."

I totally agree! I think it's counterproductive to learn something the wrong way! I wonder why they do this? It also bothers me that they don't even mention the familiar "tu", as if it doesn't even exist, until later. It makes things very confusing for the beginner and is a deep flaw with Fluenz.
