It typically happens in Spanish that when a word that ends in a vowel sound is followed by a word that begins with the same vowel sound, the second word has its vowel clipped off.

Agreed with Dennis, but also the second word must have its stress on a different syllable than the first one. If you were to hear something like "yo veré épocas diferentes" then you would not have the joining between the two é.

Glad someone already asked this. Now, Is it wrong to pronounce each word separately in these cases?

No, you can pronounce "este café está bueno" as well as "este café'stá" bueno, but i would not try to join those now since you are a beginner, because you may get confused and join words that should not be joined. It's better to just learn to recognize them when spoken by someone else for now.
