I typically use "si hay" as the response to a statement or question. Question: "Hay una tienda aqui?" (Is there a store here?). Answer: "Si hay" (Yes, there is.). However, if it's not a response, I would use "hay." The difference between the two forms is analogous to how we use "There is" and "Yes, there is" in English.
