Originally, it meant to have breakfast, dîner meant to have lunch, and souper to have dinner!!
But nowadays we use "déjeuner" both to mean To have breakfast and To have lunch, while to have dinner is Dîner.
If you want to make sure you're correct, you can use this:
To have breakfast = Prendre le petit déjeuner
To have lunch = Déjeuner
To have dinner = Dîner
