They highlighted this particular structure earlier in the series. Apparently, "comme" is the correct choice when referring to selecting menu items.

You can use pour in this sentence. However, you would have to have said "le dessert".
Est-ce que vous avez choisi ce que vous allez prendre pour le dessert ?
Comme is in more widespread usage and does not require the memorisation of a gender, so I would advise the use of comme over pour.
