I think that when "what' is used in a sentence that is not a question, it will usually be "ce que". One way to check is whether you can substitute "that which" for what, as in your example. And thus in your example, it would be "ce que." I cannot off the top of my head think of an example of "what" in a non-question that would be just "que." Usually "que" alone, in a non-question means "that", as in "I know that he is coming."

I think the best bet is to take a look at Indefinite Relative Pronouns such as "Ce qui, Ce dont, and Ce que". This will give you a better understanding.
