I hear you! The short answer seems to be that there isn't much logic. I have found one book that's been helpful - "Italian Pronouns and Prepositions" by Daniela Gobetti. Since most prepositions can be used a number of ways and some of them overlap, this book discusses the different uses by category: place, time, manner, etc. It doesn't eliminate all of the confusion; some of that just comes from getting used to the way things are said. I found the book at Barnes and Noble but you can order it online as well.
