It's related to where the tone is actually applied. Though as with much pinyin it's somewhat approximate and not always even remotely obvious. A couple of native Chinese told me they write pinyin by simply putting a number, 1 through 4, _after_ the syllable. But that, I think, is more directly related to the way they use input methods on a computer.
You'll have to get it "right" to get through the quizzes, and in a couple of places, the quizzes are inconsistent (not often though).
