Fluenz Spanish level 1 doesn't really explain much about tu, so the software will always want Como esta usted. But 'tu' will be covered in the first half of Fluenz Spanish level 2. Even then, they will give you some general rules for conjugating for 'tu', but then encourage you to learn everything for 'usted', so that you don't accidentally use 'tu' conjugations in conversations, which they say can come across as rude depending on the country.

Como esta usted doesn't use "tu" it uses "usted." That's why there's no "s" at the end.

SKid is correct Churry- in level 1 we solely concentrate on Usted. In level two we introduce Tu, then in later levels start to use both more freely since by then you have grasped well much of the basics :)
