In the beginning of the program it is a bit slower and easier to learn est-ce que pronounced fully for beginners. As the program progresses we change from what is the proper pronunciation to what you will most likely hear in French which is the two syllables. Most native French speakers will say the phrase quickly and sort of run things together. I believe Sonia mentions this a bit in one of the Audio or Podcasts as well, but she doesn't always pronounce the "ce".
