The past participle of any verb conjugated with être in the compound tenses has to agree with the subject in number and gender. So it should be "allés" (or "allées" if only females.

I am guessing that the example in Fluenz you are talking about was with vous as the formal second person singular. That is the only second person singular used in the program initially. In that case alle would be correct (if male). Vous is also the pronoun for second person plural, so in that case alles (again, if male). Later Fluenz introduces "tu" as second person singular, informal.
