I believe you're experiencing mistakes in the flashcards. When I discovered errors such as these I simply remembered where I had to use the contraction and where I didn't. You can report the specific examples to Fluenz and they'll correct them.
Grammatically, there is no difference between the two. Native speakers will almost always use the contraction.
